With Ernst's full motivations revealed even as he succumbed to the lure of power, all is explained and all that remains is stopping the Ark itself from unleashing its power and destroying all of the civilizations that inhabit the known world so far. Given it's a machine and can't be reasoned with, all we can do is shut it down by force.

But will Adol be able to escape from it in time?

Well, there wouldn't be any more sequels that take place after this game (Seven and Monstrum Nox) if he didn't, so things'll be fine.
